Unfortunately, at the moment I have to every time after pressing CTRL+A ("select all" command) deselect folders when I need to batch convert files or move them all to another folder/subfolder...
In my opinion, this is a minor bug, because no one ever performs batch conversion with files and folders at the same time. And their copying/moving is usually also done separately.
I would like the "select all" command to select only files, and not all objects in the folder (subfolders+files), as it is now. This is the standard behavior when using the CTRL+A command in many viewers.
As a compromise option, you can make an option in the Settings (Browser section) that allows the user to choose what exactly needs to be selected by the "select all" command - only files or all objects (as now).

Filter by -> Images -> Ctrl+A should do this

We are not talking about any additional panels or tools, but only about the main window of the built-in browser. Personally, it is inconvenient for me that the browser has a hard-coded selection of all objects in the folder and there is no way to select only files.
Using additional panels requires extra movements and takes up extra space on the screen. This is not ergonomic in my case, when everything can be solved with one additional option in the Settings. Or even without it at all, by making the selection of only files the default action.

Once you selected all your files, what if you need to copy/move them not into subfolders, but to different, not currently visible folder? Try to reevaluate your workflow, by following ckit's advise and utilizing Folders panel. As, imho, customizing default system actions is big no-no, Ctrl+a shall alway select all.

For some really complex and lengthy actions with folders and files, you should use a file manager. When I need to do a "big sort" between folders and files, I never use XnViewMP, it's not a file manager, it's not designed for this at all.
I have already answered both the user and you that this method (with the help of extra panels, devices and other "crutches") does not seem effective and ergonomic to me. Quite the opposite... If you are satisfied with this approach, you can certainly do so, but your suggestions do not apply to the problem under consideration.
You are too categorical. There are wonderful and very well-known viewers, where by default only files are selected by CTRL+A, and not "everything". This is both the "classic" ACDSee 2.41 (whose interface, built-in browser and context menu are still close to ideal for a viewer for me, despite the fact that it is already very many years old), and the more modern ultra-compact Imagine. And for sure there are many other viewers whose authors understand the benefits and convenience of this functionality.
And understand, I'm not calling here to necessarily cancel the default selection action.
As I wrote above, there is a solution that will suit everyone and end all these useless disputes: you just need to add just one option in the Settings, which will allow the user to determine for himself what exactly will be selected by the "select all" command - all objects in the folder or only files. Now the user simply does not have such a choice...
